Ive seen roof shingle nails get rusty due to poor ventilation as this attic had lousy ventilation but never black and the sheathing turn black around the nail.

After several years of this there may be dark rings around protruding roofing nails and larger dark spots or areas on the roof sheathing and or exterior gable walls.
Would this be mold starting at each nail site and is this black nails due to poor ventilation or old roof leaking at all the nail penetrations.

Rust or stains around roofing nails that protrude through the attic sheathing they re supposed to stick through are a clear indication of high attic moisture.
Mold growing on the sheathing in your attic is a serious problem that shouldn t be ignored.
Roof is new 5 yrs over an old layer.
So likely the nails are very cold in winter and warm air in attic condenses around that.

The dark spots are only around the nails and on the floor below the nails.
Be sure to inspect the entire area to rule out the possibility of other fungi affected.
If these isolated spots are seen away from these roof penetrations then the roof may be damaged and leaking.

Once you notice black fungi growing in one part of the attic there could be a probability that it has been spreading to other areas.
Roof leakage can often be seen as dark black stains concentrated and radiating out from one or more individual locations.
